The actor played the future Daily Planet editor in the season three episode 'Perry'. He will return for the current season's penultimate episode, airing later this year.
McKean's wife Annette O'Toole will also appear in the episode as Martha Kent.
"We're thrilled to have Michael back on the show," said Smallville executive producer Brian Peterson.
He added: "To be able to link it with the anticipated return of Martha Kent is just a phenomenal way to gear up to the end of the season."
Smallville continues Friday, January 29 at 8pm on The CW.
